Default Sample arrangement

Hello All!
I have a question concerning the loading arrangement of samples. When analyzing the western blot I use fold control, but my question is would this be suitable for controls that are only located on 1 out of 2 gels? For example, I have the following groups: Control, Treatment 1, Treatment 2, Treatment 3. If I loaded Control and Treatment 1 samples on gel 1 and Treatment 2 and 3 on gel 2 could I use the controls for proper analyzation of both gels? Thanks for any input!
