Default brain tissue vs other tissues

My boss keeps telling us that the protocol for western blotting with brain tissue is different than that with other tissues. However, we use the standard protocol (invitrogen) that everybody does with any tissue/cells. Can anyone comment on that? I know there are differences in mRNA - real time since there are different kits for tissues with high lipid contents (brain).
TIA!
