Does anyone have any experience analyzing protein-protein interactions at the interactome level?

Are you using reversible cross-linking proteomics and mass spectrometry analysis to do this?

are there any other methods for this?

Tandem affinity purification is a good technique in analyzing p-p interactions, it is simple to execute.

I second that. Here is a beautifully executed paper looking at protein-protein interactions of virtually all yeast kinases.

At proteinguru.com there is an online software that helps you analyze the mass spec data.
