Question working with protiens for primer design

How do I make sure that the protien I choose to design my primer and probe will truly work to pick my organism of interest (OI). When I do a blast with the blasx algorithm I see my OI first on the list, but when I use blastn it's no more there. Is that how it should be? if there is a specific procedure to follow, it would be of great help.
thank you
