well it depends on you, ie. how convienent you feel during mixing and prepaing the reaction mixture. in most of the cases we do prepare master mix of all the reagent and then add it to the DNA tube, we want to amplify in the quantity required. after preparing the master mix in small tube you can centrifuge it for short time and even after adding the master mix you can centrifuge but it should be short spin. even when you take out your samples from thermocycler, it is better to have a short spin.
accuracy in pipetting is also very important, and there should also be calibrated pipettes for good results.
