Hi Salil,
from what I remember primers for viruses are created for genomic intervals matching the primers and can either be A=antigenome polarity primer or S=sense or genome polarity primers.

This is usually referring to virus genome polarities (whether they are antisense or sense according to the virus). Try checking the paper of Kew et al., 1990.

If you check this paper, they also use similar naming (search the page for "genome polarity").
