what are the differences and advantages of using BL21 and BL21 codon plus E.coli strains for expression.

BL21 are fine for many proteins. If you're trying to express a human codon-optimized protein, and are not getting good yields with normal BL21s, the codon plus strain may help, as it carries tRNA genes for human codons that the bacteria have at very low levels.

I suggest reading Stratagene's manual (page 7) for a discussion of the exact genes included and the different types of CodonPlus cells.
