I need to compare a few PMF scoring schemes. Their quality assessment has to be reliable, that is why I have to acquire data which best fits this type of experiment.

Data should contain experimental MS spectra (or extracted peaks) of known proteins, it is desirable that this data comes form the human proteins, but it is not necessarily. I do not know - maybe there exist a special type of spectrometric data for such experiments, in which we compare how well some peptide mass fingerprinting methods operate against the others.

Do you know any resources of such data?

Could anyone please suggest me about the method for comparing proteins from bacterial cells (and identification of proteins)?

What is the benefit of each method?: Gel-C-MS/MS vs. 2D-gel (MALDI-TOF)

First, I decided to use 2D-gel (MALDI-TOF) but Gel-C-MS/MS might be better.

Thank you.

Hi

I am trying to find some orthologs and paralogs for this gene called san-1 in C. elegans with blast. I'm not quite sure if i'm using the blast correctly as all I seem to find is one ortholog called Bub-1 ??

any hints to using blast to find homologs?

thanks in advance!
