When isolating genomic DNA, does one isolate the plasmids?

Hi,

so, when we isolate genomic dna with the standard protocol, will we isolate also all of the plasmids, and with what quality?

Depends on what protocol is 'standard'. Usually yes, you can isolate plasmids, but most probably fragmented.
