and shrink his penis? is there some way in science that they can use some form of gene therapy to make a man slowly change into a woman?
he would change over a period of weeks or months and grow breasts and his penis would shrink and turn into a clitoris and a vagina would grow inside him.

Hormone therapy. They give you woman hormones like progesterone and estrogens. That along with the removal of the testicles, the main source of testosterone, can give a once man, feminine characteristics like breast growth, milk production. Morphological changes need surgery, and there's nothing you can do with the genetic info (a man can't remove his Y chromosome and change it for another X).

Gene therapy is still a theoritical concept and to make it practical science need more technology and time and as far as your question is concerned people are getting themselves operated to change their gender but it is not successful and that person will lie in the middle as you can see the example of Boby Darling.
