How to Create Bioinformatics Software?

I have good background in C++ and Java but fairly new to Bioinformatics. I wanted to learn more bioinformatics specific programming. Can anyone give me some suggestion on whether I should pick R or BioPerl? It seems like BioPerl is easier for me to pick up, but I want to know what the advantage of using R. Please help!

I think you should first become clear with a problem you solve. Different problems will have different optimal solutions.
