Not free, but have a look at SimVector; Nice interface and probably the only one with a nice bracketted view of MCS.

vector nti from invitrogen is free to academics and you can use it among other things to draw plasmid maps...

coplot from cohort.com is awesome. website says that it is free to students, and a free trial version is available.

It isn't free. It will cost you many years of your life and pretty much any hair you have left you will pull out.

EZ Plasmid Map, doesn't do analysis but it allows you to very quickly create a plasmid map by either manually adding elements, or letting the program find RE sites and regions. still a work in progress.
