Not free, but have a look at SimVector; Nice interface and probably the only one with a nice bracketted view of MCS.

vector nti from invitrogen is free to academics and you can use it among other things to draw plasmid maps...

coplot from cohort.com is awesome. website says that it is free to students, and a free trial version is available.
