or you can use the following softwares
http://msa.cgb.ki.se/cgi-bin/msa.cgi
http://timpani.genome.ad.jp/~mafft/server/

Several MSA programs available on the net:
  • ClustalW from ebi
  • Clustalw on bioweb.pasteur.fr
  • Match-Box which attempts to align proteins on the basis of their amino-acid properties-fundp.ac.be
  • DIALIGN-bibiserv.techfak.uni-bielefeld.de
