Default Protein Domain Search

I wanted to screen a section of a mouse chromosome for a specific protein domain. Does anyone know the best software or site to use that you can specify this without entering each protein sequence into the search?

there are several protein domain searches.

try several and see if you get similar results:

PIMA Protein Domain Analysis

ExPASy - PROSITE

or
ScanProsite *****[help]

Also there is:

EBI Tools: PPSearch - Protein motifs Search with PROSITE
