check idtdna.com, then scitools. Most primer manufacturers have added primer design tools to their websites.

vector nti form invitrogen is free to academic users. one of the functions, among many, implemented in this software is primer design. it is worth a look as you can keep a datbase of the primers you design, togheter with map positions of these primers in the molecules you use...

Check out BxSeqTools from bioinfoman. It has the same features as Invitrogens, but also has other design tools you might find useful
